Valmiki Ramayana says Sri Rama ruled for 11,000 years where as Srimadh Baghavatha says he ruled for 13,000 years.

No.Acharyas( Sankara,Ramanuja and others) were not able to decide.They prefer to tell both the periods when they narrated Ramayana & Baghavatha.
Only Sri Madhwa was able to prove both are correct ( Ref: Mahabharatha Thathparya Nirnaya).

Ramayana is based on Surya Vamsa ( 30 x 12 days per year) where as Baghavatha is based on Chadra Vamsa ( 27 x 12 days per year).You can do a simple calculation.
11,000 x 30 x 12 =3960000 days & 13000 x 27 x 12=4212000 days. The difference is 252000 days approxtely 690.41 years ( 252000 / 365) which is about 6.21 % and 5.31 % respectively !!! ( This diff may be due to shift in the planetaty positions according to Madhvacharya ).

Then how can Rama rule for 11000 or 13000 years.
I tried to find it. It seems these years are in ancient date/time system (Yugas)
Its really very complex for me to understand.

Sri Madhvacharya is 100% right. Sri Rama ruled for 11,000 solar (365.2564 days per year) & 13,000 lunar (327.86 days per year) years. Sri Rama born nearly 1.8 million years ago, not on 10th Jan, 5114 BCE.

रामो राज्य मुपासत्वा ब्रह्म लोके शामिष्यति॥
अर्थ - “भगवान राम 11 हजार वर्ष तक राज करके ब्रह्मलोक में जायेंगे।” इसके आधार पर बहुत से पंडित यह शंका उठाते हैं कि जब त्रेतायुग 2400 वर्षों का हुआ तो भगवान राम ने 11000 वर्ष तक कैसे राज किया है, उन्हें जानना चाहिए कि वर्ष कई प्रकार के होते हैं। 1 दिव्य वर्ष 360 दिनों का है, जिसका विस्तार किया जा चुका है, एक सौर वर्ष 365 दिनों का है। सूर्याब्द या सूर्य वर्ष 24 घंटों का अर्थात् सूर्य उदय होने से अगले सूर्य उदय होने तक का है। प्राचीन समय में यही वर्ष बहुत प्रचलित था। एक चन्द्र वर्ष तिथियों के हिसाब से 354 दिनों का है। एक नक्षत्र 52 घड़ियों का होता है। भगवान् राम के राज के 11 हजार वर्ष सूर्य वर्ष थे।
देखो वाल्मीकि रामायण उत्तरकाण्ड सर्ग 73 श्लोक 5-
अप्राप्त यौवनं वाले पंच वर्ष सहस्रकम्।
अकाले काल मापन्नं मम दुःखाय पुत्रकम्॥
अर्थात् भगवान् राम के राज में एक ब्राह्मण का बालक 5 हजार वर्ष की आयु में मर गया था, वह ब्राह्मण उस बालक की लाश भगवान राम के सामने लाकर शिकायत करता है कि यह 5 हजार वर्ष का बालक आपके राज में जवान हुए बिना ही कैसे मर गया है ?
इस श्लोक पर प्रसिद्ध रामाभिरामी टीकाकार ने लिखा है कि - ‘पंच वर्ष सहस्रकं वर्ष शब्दोत्र दिन पर कि चिन्नयूनं चतुर्दश वर्ष मिर्त्यथ।” अर्थात् “पाँच हजार वर्ष कुछ कम चौदह वर्षों के बराबर हुए यह अर्थ है।” इसी प्रकार भगवान् राम के राज्य के 11 हजार वर्ष (सूर्य वर्ष है) अर्थात् 30 वर्ष 6 मास और 20 दिनों ही राम ने राज्य किया था। इसी प्रकार वर्षों की विभिन्नता का ठीक ज्ञान न होने के कारण पंडित लोग सब वर्षों को दिव्य वर्ष (360 दिन) मानने लगते हैं। कलियुग के चार लाख बत्तीस हजार वर्ष का मानने में भी यही गलती हुई है।
